Sorry to say that, but you need negative perk + 30 roguery to get 50% or even less as from caravan. It should be same or even more (since it requires right perks). It's simple to fix. Just change formula to: 2% + 2% per 100 roguery of main character. Could also add roguery of companion and reduce main character influence.
It will help a bit, but think about it this way : if you get the best possible warrior with say 200 skills in melee stuff vs an average guy at 100 skills in melee, your elite warrior companion is basically worth 2 regular caravan troops in terms of fighting skills.
